Our favourite way to get to Nagasaki from Tokyo is by taking the 11:15 Spring Japan Airline flight from Narita Airport to Saga Airport. During the Lucky Spring Campaign fares will cost only 3,000 yen, but even without the campaign it still only costs 5,700 yen. From Saga Airport you will have to take the shuttle bus to Saga train station (35 minutes, 600 yen), then a 2h20 minute train journey on the JR Nagasaki Main Line to Nagasaki (2,130 yen). The quickest way to get to Nagasaki from Tokyo direct flight from tokyo. JAL, ANA and Solaseed provide direct flights from Tokyo Haneda Airport to Nagasaki Airport. Regular fares for flights between Haneda Airport and Nagasaki Airport are around 44,000 yen for JAL and ANA, but you can easily find discounted tickets. In general, the earlier you book the better discounts you can get. The duration of the flight is about 110 minutes, and Nagasaki Airport is a 45 minute bus ride away from central Nagasaki (800 yen). As for Haneda Airport, it takes about 40 minutes to reach from Tokyo Station and requires you to take either the JR Yamanote line or JR Keihin Tohoku line train to Hamamatsucho Station before boarding the Tokyo Monorail to Haneda Airport. Alternatively, you can opt for the slightly cheaper Solaseed Airline, with regular fares for the LCC costing 37,790 yen.

The cheapest way to get to Nagasaki from Tokyo will be to combine a LCC flight to Fukuoka Airport with a highway bus service. This is due to the fact that the Tokyo-Fukuoka air route is one of the busiest in the world, and the resulting competition has brought the prices down. The hourly bus service running from Fukuoka Airport to Nagasaki costs 2,570 yen and takes 2.5 hours to reach Nagasaki.
