The quickest way to get to Tokyo from Narita airport is either by taking the direct JR Narita Express (NEX) or by taking the Keisei Skyliner to Nippori before hopping on to a local train. The former will cost you 3000 yen for a one way ticket, but foreign travellers can get a return ticket at the discounted price of 4000 yen that is valid for 2 weeks. The Keisei Skyliner route requires you to first reach Nippori before taking the JR Yamanote line, or the JR Keihin-Tohoku line, to Tokyo. The Keisei Skyliner takes about 40 minutes to reach Nippori from Narita Airport and costs 2,470 yen, although you can get the ticket for 2,200 yen if you book in advance before your arrival in Japan. When you add the cost and travel time needed to reach Tokyo from Nippori, you’re looking at a 1 hour trip from Narita Airport to Tokyo for 2,630 yen (2,360 yen if you can get your hands on the discounted ticket)

For this you will have to take the 23:48 Yamanote line train from Tokyo station to Hamamatsucho and get on the last Tokyo Monorail that leaves at 00:01. The earliest you can reach the Domestic Terminal is by taking the first Monorail service of the day that runs from 4:58 from Hamamatsucho and arrives at Haneda airport Domestic Terminal at 05:16 (you should allow yourself 10 minutes to walk from the Monorail stop to the actual terminal).
