The cheapest way to get to Hakodate from Tokyo, as long as you have time to spare, will be by combining highway buses and ferries. The journey takes just over 16 hours, but you’ll be able to get to Hakodate for 7,000 yen, AND you get to take a nice little ferry trip to boot! This involves taking an overnight bus from Tokyo to Aomori before boarding the Ferry.
This special ticket combining a highway bus and a ferry ride is issued by Tsugaru Ocean Road. The Bus leaves Tokyo Station at 21:30 and arrives at Aomori Ferry Terminal at 7:30. The ferry then sets sail at 10:00 to arrive at Hakodate Ferry Terminal at 13:40.

JR Pass & Special Deals from Tokyo to Hakodate

The Japan Rail Pass as well as the JR East South Hokkaido Rail Pass will grant you access to the JR Tohoku/Hokkaido Shinkansen from Tokyo Station to Shin-Hakodate-Hokuto Station (seat reservations are mandatory on Hayabusa trains) as well as the relay train from Hakodate station into central Hakodate (30 minutes, 1,190 yen without the JR Pass). The trip will take around 5 hours and will cost around 23,000 yen if you don't have a Japan Rail Pass.
Although this demands planning in advance, you can get a 25% discount from your Shinkansen fares when you book more than 2 weeks in advance, and you can often find special deals with the various airlines, sometimes making airfares as little as 13,000 yen.
